Incubus City has both rape and pregnancy throughout. The game is designed for multiple playthroughs with the later playthroughs adding content based on earlier ones. Depending on your choices you may also get incest in later playthroughs.
Blackheart Hotel has multiple rape scenes and also pregnancy.
Panic Attack has multiple rape scenes
Peaceful Life has multiple rape scenes
Dirty Game has rape as a main focus and two good scenes right now and one kind of wishy-washy scene that was technically rape but wasn't that well done.
Dirty Pool has rape and incest scenes
Free Cities has rape, pregnancy, and incest - but only with PregMod enabled. It's text-based though.
Vae Victis has rape as a major focus. Pregnancy is frequently mentioned in the dialogue but so far I don't think anyone has been visually pregnant, but I might be wrong about that. The developer mentioned possibly including incest in a later update but it hasn't happened yet.

Ravager has rape as a major focus. Pregnancy is mentioned but I don't remember it being introduced yet. I haven't played the most recent updates though so that might have changed.

Simple Days has pregnancy. The MC has consensual sex with girls but there are several instances in which he schemes to get them pregnant without their consent so some people would probably consider that rape.
