There is the following super atypical and kinda out there game (runs on RPGM if you don't mind those styles of games) that has the female MC turn into a male MC IIRC later during the plot following the prologue.

There's False Myth too, but I sure as Hell don't recommend that. The transformation is sudden, pretty weird and random, but the game's garbage in other ways too.
