Does Final Fantasy VI count?
...but for real, the only game that pops into my head right off the bat is Strive for Power, where several of the girls you can recruit start off as antagonists. I wouldn't call it a story driven game though, the plot is mostly there to teach you game mechanics and encourage you to explore new locations on the map.
