Does anyone know what programs are used to draw cartoonish characters similar to those in Summertime Saga?

Any software that permit do draw can be used. Even MS Paint if you are good enough, and have the time since it's mostly oriented bitmap what mean that you'll have to works shading by yourself.
By the way, in the title you talk about the animation, while you don't talk about them in the body. So, in case it's effectively what you wonder, last time I checked the animation was done with Ren'Py using static images.

That being said, you can achieve the exact same quality in any competent art package like Clip Studio Paint or Krita. There are also several good options for iPad and Android tablets.
