A couple of things i might add.
I don't think that Nao-chan having Maya's and Ami's eyes is the only option.
For Akira it's closer to assume it's Ami's, while it could also be Sekai's.
He just tries to omit any thought about her and also considers her dead and gone forever.
In relation to that, while i think my assumption that Ami is the main antagonist, at least for now, is still true, she might not be on her own volition.
Maybe everytime we see Ami with the strange eyes it's in fact Sekai controlling her.
If Sel wanted to point something like that out, going with other than koikatsu eyes would be a good way to go. You'd see no difference if he'd use koikatsu eyes because both pairs are red.
Further, i like barglenarglezous theory with the organ donation. Which would be why Sekai can control Kaori and Ami (Ami already is 50% Sekai to begin with).
A question is why Sekai drives at least some of the girls into whatever relationships with Akira. She must now that Ami doesn't like that. But maybe that's the point and she does it so Ami kills them all.
About the Upside Down House and Nodoka.
There are at least three or four people living in it. (Or five or Six, but i guess it's time to show you.)
Someone with the initial:
-Y (What was she called again by Nodoka? Yoki,Yuki - will edit- It was Yuko thanks to DeSkel15)
-K (Don't know "could" be Kaori, in Disord she was refered to as something like Khione? Nagasawa, a relative? to Nodoka? I don't know where that came from.)
-S (Setsuna? Don't know if that is one or two persons)
The way Nodoka speaks about some things in her new events kind of feels like she's trying to point out that the whole Kumonmi thing is something someone in the Upside Down House made up to cope with some trauma.
