- wanted to change a scene in a game and used unren to extract the files
- installed Renpy sdk and Atom
- did my edits (changed "show bfdl 05_nh" to comment) and saved the script file:

- started the game to test it:
first by loading a previous game right before this point, then by even starting a new game

It worked before (I upgraded from win7 to win 10 recently), so I have no glue what's causing this. Did I miss a step?

Any ideas?

No, I didn't. So rpa files have a higher priority, good to know.
Working now, thank you very much.
it depends on the changes to the file it's usually the rpy file have higher priority but sometimes there are conflict between the rpy and rpa

They don't have a higher priority, but files are proceeded by alphabetical order (including the path).

So if you've a script named "hey.rpy" and the archive is named "scripts.rpa", the content of the archive will be proceeded in second and overwrite your changes.
