The guy is a pillowcase hiding in between the tree roots. Just look at every gap between the tree roots and you'll find him.

Depleted the stamina of those lizards. Gate doesn't open

EDIT: it seems like all fuckable enemies (plus the spinny angels) are invulnerable, have their AI disabled and never disappear unless knocked into a killzone?

EDIT 2: it's just the free mode not turning off, restart the game and load your save/start a new game without opening free mode

How to beat snake boss?

You have to blast pheromones in his face, and do aerial landing attacks to smash him through the floor. Not quite sure which part you're stuck on but those are his two gimmicks I think.
