You need saw, chisel and duct tape. Click on each in the inventory once when you acquired them.
You can find them in a random shop in the outdoor market - maybe also through scavenging

1: Not in the game yet, 2: click the items in your inventory (saw chisel and tape), 3: you can wear any clothing to go there (depending on stats), but you need a specific collar you get from Rachel's quest (there might be other options besides the cheat menu) to do the bitching game.
Hang out with her after school and know about the secret entrance (learned from the soccer boys or enough exploring).

Yes, scavenging. It's rather easy to find in the park, much easier than the tools for the glory hole
Probably false positive, as usual for unknown executables. Upload it to virustotal and check how many reputable anti-malware services actually pick up on it.
That's an intentional gameplay mechanic. It's to represent Sammy becoming used to and accepting her new body. It happens sooner if you do more feminine things, while takes longer if you don't. The most obvious of these would be the options at the start with Emily and the beach trip with her.
If you played on a non-stable version, it's better to start a new one. Non-stable saves frequently cause errors in later versions.

I'm not aware of any, but typically, you unpack them and drop the contents into the "game" folder located in the main folder. If the mod folder is labled as "game", just merge the content of the two folders. That should work for most things. If you are asking about anything other than PC, I'm going to have to give you a huge shrug, as I know nothing about other platforms.
Still an issue, unless I needed to start the game all over. Just found and bought wine after Dani asked for some, and if I give it to her, she says not right now but takes it anyways. Quest still says "find somewhere to buy wine".
If I go to purchase it again, it shows that it's already been bought and I can't buy another.
