Oh, absolutely, I feel like plenty of management games run into such issues when you optimize the gameplay. I felt it when I played XCOM: Enemy Within for example, first quarter of the game can be real tough until you get lasers and MECs, but with plasma weaponry, arch armor and squadsight sniper, aliens are just out for target practice in the latter half of the game. I am unsure how to feel about 2nd part of the reboot putting you on a harsh defined timer, but it's one way to solve it. Marionette would probbaly benefit from more of random raids, I feel like just two brothels in the entire city that turns a blind eye to them is a bit hyperbolical. Maybe that would open paths to more variable enemies, like tactically kitted out human mercs that throw grenades left and right and use cover to fight your dolls, or genetically modified beasts that are even tougher to take down and could traverse ceiling to avoid melee dolls.It is decent, just gets a bit boring quickly, a lot of sitting around waiting for the next story text to pop up. I personally rate it 3.5 stars.
Anyway, yeah, TLDR: some more random events and more effective enemy behaviour variety rather than different stats could spice it up in my opinion.
