I don't think there's any theme I get tired of. For me, these games are like interactive porn. Just as I don't get bored of the same type of porn, I don't get bored of the same type of games either. Of course, I'm talking about games that don't look like they were made by a 12-year-old. But if I had to answer your question, I'd say the most common types are games where you're the only man in a house with 4-5 women or games set in a university. Which makes sense, as it's the easiest way to ensure a variety of female characters.

A character arch is pretty important to a story, but i guess since it's just porn people will excuse it more than normal. That is a big issue i have with a lot of japanese erotic visual novels, the MC is an absolute POS or the king of pussies.

Why no dads in AVNs (and erotic stories et al):

1. Less characters to write. If dad lives, he needs to... be present. Respond to what's going on. It's more scenes, renders and text players probably don't care much about.
2. Unless it's an NTR themed game, many players will feel uncomfortable about shagging mom behind dad's back.
3. A dead/missing father can give the MC an excuse to act more mature. He's been through a lot.
4. Finally: the chance to act like the big man of the house and protect all those feeble minded females who are challenged by simple actions like locking the shower door, buying cloths on their own, applying sunscreen, doing yoga on their own, standing up to annoying ex boyfriends etc.

Truth of the matter is that a missing/dead dad is so helpful in an incest/harem AVN, it's a miracle some AVNs actually have living/present fathers.

None, i don't have a problem with themes that repeat themselves as long as the story is interesting, although i would like if there would be new themes too because there are way too many "life as a student" type of themes.

Like just make a game about experiencing the life of a professor at a university for example, there are not many of those at all, much less popular ones.

Or other themes that or not as common and all that.

I often like to say: if you don't want to fuck the dad there's no reason for him to exist. covers 99% of normal use cases. a dead dad to m/s incest games is as helpful as ntr is for ntr games in creating conflict, and trying to avoid it only loses those natural advantages. you need a Good reason to justify keeping him, and 'just being there' isn't it.

I like my dads dead, but that 'uncovering what happened' thing I really dislike. I don't care what happened to him, he never even was in the game for me to form any kind of connection. the whole reason he's removed is because no one gives a fuck about him, so 'uncovering the truth' is gonna be a full fucking dinner with 6 courses of I don't fucking care the audience is being forced to eat.

and the dev never cares about it either, 9/10 we NEVER hear about the 'mystery' after game intro because dev has better things to do than write about the dad that's not in the game.

if you want to create interest with a missing character, it needs to be one of LIs and it has to be after you've formed an emotional connection with her. it can't be a throaway pussy side character we don't care about, it has to be the one we're pestering the dev to make sex scenes for.

like make the mom disappear after a drunken kiss at the nightclub and I guarantee people will be dying to know what happened and dying to save her. they will not stop pestering you until they get the resolution of that story. - and when you finally bring her back, and it should take a while, she can be wonderfully damaged in ways that you can explore forever.
