Among the 39 games that have rape in their name, only 12 have a female protagonist. And the proportion is more or less the same for games that have a "rape" tag (4556) and therefore can possibly, but not necessarily, rely around a rape mechanism, where only 2274 have a female protagonist.

This being said, the rate is probably at the opposite for games relying on a rape on loose game mechanism. This being due to the fact that there's more variety when it come to a girl being raped, than when a guy being raped.
