As said in the message, you need to befriend at least 3 monster girls in each area, doing their specific requests in-battle, then meeting each in their "home/room", then doing their 2nd quest to fully befriend them.
I also have this problem and I replayed the game 4 times, but it doesn't let me put the signatures either

Hello everyone, I'm happy to share that I've been able to fix the bug:
To fix it, you need to download the Japanese version of the game (I downloaded it from Ryuugames), then transfer the save states from the "saves" folder from the English version to the Japanese version (if that folder doesn't exist, start a new game, and as soon as you can save, do so, and the folder will be created). Load the save and you'll see that it allows you to enter the "Signature" files. I've attached a screenshot. (to continue with the story, the first 2 Signatures are for the orange and purple pillars, and the ones below are for the green and red ones), After placing the "Signatures", save your game and transfer the save files back to the English version.

Pretty sure you do it at the Combination station thingie you can find in Town. If not, check the Walkthrough on the Japanese site, should be linked in previous comments (use Google Translate on the website to find what you need).
