This took needlessly long time to 100%, as you needed to farm gear to get the extra ending. There are 4 saves because 3 of the scenes can only be unlocked one per save.

Where should I put them? Have tried to put it in C:\NTR Knight's Story v1.3\www\save, but it doesnt work for some reason.

The global.rpgsave wasn't included, that's why the game sees those saveslots as not being occupied.

The easy workaround:
1. Start the game.
2. Save the game in the File slots of the appropriate names. (In this case, Save Slot 1-4)
3. Exit the game and copy the saves from the archive into the www\save folder and overwrite.
4. Play the game. The saves will now be the correct imported ones.
