I think all of the most controversial ones have been mentioned.
One of the lesser controveries that hasn't been mentioned so far is Shiny Days. Shiny Days was controversial because of its censorship. The reason it was censored was similar to the reason we have Rule 7 around here, and just as there are morons around here that can be told in clearly logical terms exactly why Rule 7 exists, there were morons advocating a boycot of Shiny Days due to the censorship of the official release, despite the existence of the unofficial patch. See also morons advocating boycotting President Yukino for similar reasons, instead of appreciating the massive step forward that it is to have such a game on Steam.
Shiny Days was also controversial because a lot of people thought it was shit, and a lot of people really liked it.
