I unfortunately don't have the save before charming mother superior, but I have a save right after charming her and Leanne isn't reachable anymore.

The save is of no use, as I said you have charmed Mother Superior and you should not of been able to. As such Leanne is now unsave-able. You can use the cheat menu and set Mother Superior back to 'Ready Possession 2' and you should be able to save Leanne now after the possession (or before)

That error usually means you have a broken download. Redownload the file in question
Please remember the bologna mod CANNOT be applied to the base game, it is standalone, a game in itself.

I am doing some fallback changes to handle this sort of situation if it happens to people, Unsure which of two approaches to take.
Nice update - 1 suggestion for next version would be

There is only one character not copied over from that mod, I was not quite happy with the story for her but could not think of an alternate so far

I can Undo (Easy Mode), and I can then either leave the room or try the puzzle, but trying the puzzle locks the options. (Can't click anything in the main screen.

Me as well, I talk to Kate, meet at library, but once I click to see the puzzle, I can click the inventory, the details, the phone, but can't click any options and can't leave. Even restarting with Puzzle Mode off, I can't progress. I have easy mode on, and cheating is an option (I've not used any cheats).

Small Update/Test
This is a fix for the last set of reported issues, most notably
- a case where Sarah could be in the wrong place on the Murder path
- Leanne being lost when you charm Mother Superior before rescuing her. I thought that was impossible but it is not. Now in this it is better to rescue her before the charm or immediately after. If you do not (or have a save after that point) she will no longer be at the Church. There is also a couple of small events for thrall Leanne not in the church. Note choosing the 'give up' option is permanent
Can some people try the fix below and see if you have any problems. If no I will release 14.11h and finish up 14.11

I applied the latest fix but my game still freezes when entering the Cellar after using the Hotel plans in the Bar.
I have tried to attach the save file but it only saves the game in html format, which this forum won't allow.
