I don't know the exact conditions but it probably depends on how you enter the NTR route.
When I go for Kate NTR I usually start a relationship with her before choosing the NTR (meaning, I don't fail the mini game and don't let Kate build affection for Rick). I raise her affection to 20, trigger the conversation in her room for "something more", eavesdrop Thomas and her, play the mini game a few more times until the option "This has to end!" triggers. After, you talk to Kate, she calls Claire and make the relationship "official". Next day, talk to Thomas and he offers you the room if you allow him to "punish" Kate when she fails (note that choosing this will make Kate fail automaticly regardless of how well you did in the minigame if you play it that day).
This screenshots are from a new game where basically I went almost straight to the inn.

Thanks for your reply. Hm, I like having Rick and her be a couple while MC bangs her around his back, is that maybe the thing that's blocking the talk with Thomas? Does that lock me into the NTR route? I am pretty sure this was not blocking in earlier versions of the game though.

It just seems silly me to block the route - there's the option to help her, just let us help her?

I just ran another test (Kate A15 C5, affection with Rick at 4): I throw the serving mini-game ("I am not in the mood to work"), go upstairs, help her, talk to her on the bed (didn't start relationship yet since MC didn't put his arm around her yet at the table), go to bed. Next day, I do the exact same thing, and I am not able to help her anymore (not enough money, but I do have enough). Something's got to be bugged here?

Yeah, just open it from your key items, reading it a second time makes you Marcus's son, then you have the choice to keep it that way, or to change it back to the default, nothing in the gameplay changes.

When you say "not enough money", what do you mean? that SHE doesn't have enough money or the game saying that YOU don't have enough money to click the option to help her?

I did some test myself and being in a relationship with Rick before starting one with me doesn't block the conversation with Thomas, probably because they are two separate things (same thing with Toren and Ogren, you can reject Thomas and still have NTR with those two). I encouraged Rick to go for Kate, I let them build a relationship, and basically follow the WT to cuck Rick and didn't have any problems with Thomas, doing the same thing I described before.
Then I try something similar to you, I started a relationship with Kate (behind Rick's back and keeping it a secret), I threw the mini game ("I'm not in the mood") and didn't choose to help her up until the point where Thomas started to fuck Kate. I thought this way, the option for the room wouldn't trigger since Thomas already have what he wanted, but I threw another minigame and the option to help her was still there, including "Put an end to this", I chose that and the next day Thomas offer me the room. Although, there is something weird about doing this in this order, if I reject his offer, they will keep having sex "behind my back" and I can't join them, so something is probably broken doing this things in certain orders, or maybe choosing the NTR option ("Im not the mood") locks Kate in that route and "overwrites" rejecting his offer later, I don't know.
In any case, what exactly do you want? I mean, what combination are you looking for?

It's nice that her inner dialogue somewhat "ajusts" to this situation for example when she have sex with Rick, or the first time she goes to MC's room she's worried about what MC's going to think when he discovers she's no longer a virgin.
Also, during the minigame, most of the time she "endures" being groped by the guards and as her corruption raises she just start enjoying it and behaves like in the "normal" NTR route (because you are in that route at that point I suppose).

Yes, lastest version. I tried different things to trigger that "bug" but I was always able to help her or to choose to "end this" ‍so no idea what was happenning in your save.

I think it is a bit buggy, the only way the figures work out is if her taxes are 60 gold 12 silver.

Starts with: 122.62
She makes: 25.12

So has: 147.74 (122.62 + 25.12)
Pays workers: 6.00

Now has: 141.74 (147.74 - 6.00)

But she ends up with: 81.62

Which means she gave Dave: 60.12 (141.74 - 81.62)

Or I guess it is quite possible that Penny still has 25.12 profit on her person that she hasn't put into the chest yet, likely putting that in it when she sells to Lucien.

I like that idea, because it makes her taxes a flat 35.00.

The money she makes ends up in the chest. In this tax period, she had made 25. It's basically telling you if she had made enough to pay her taxes. If she hadn't, then it's telling you to give her more vegetables to sell and whatnot, or to put more money in her chest because she can't handle it alone, at least I assume.

but now Arianna doesn't shows up anymore (she stopped entering the forest after her transformation near Darkholt), so I can't trigger anal sex and I can't trigger her new scenes.

If you finished Arianna's quests then every other day she will go to Rumah, you need to speak to her there and ask her to the darkwood.

So, I can try and take a stab at explaining this. I don't recall what the taxes are off the top of my head, but you lost 41 gold, so i assume they are 35 gold + 6 for the worker. She accumulates money before she gets to the point where she needs to pay them, or you put money in the chest earlier. Her new fields don't start off profitable, you need more cows to be born, and plenty of chickens in the coop. So, she only made 25 gold, not enough to pay the taxes, so she had to dip into the money she had saved up from before.
