Haven't played in ages, but the comments i've seen around here let me assume it became pretty dull after the perma transformation and the mental reset. I'd say BI missed out on a good plot twist there. The story would had probably became more interesting if after the reset the app-devs contacted the FemMC and told him/her they're working on a solution, but since the system recognises the MC now as female through his perma transformation his app's control features are revoked, and they can't change anything about that, cause women are not allowed to use them. But generous as they are they give the FemMC observer rights for the already added targets. Shortly after the app-devs inform the FemMC that (s)he was added as a target to someone else's app.
That way things would be less boring since he would now have to try to figure out by who he was added alongside his daily struggles in his for now permanent body while facing the app's influence. Could even add some inner monologues that reflect how the app is corrupting him/her, and add a first-hand experience of what his wife went through.
The game started off interesting and promissing, but missed a good portion of creativity after the initial setup.
BI could have even done an alpha romance route for the MC's daughter without it being labeled as incest. Just implement some steps where he finds out that she isn't actually his daughter and someone just used the app on her and the MC's ex to make them believe it and send them the MC's way to mess with him. Wouldn't even contradict the cuck route if MC never finds out about it. (the one who did that removed them from their app again after the preparations were done to not leave suspicious traces behind)
edit: or the mother's branch in the alpha route could be solved similar.
Turns out the MC was adopted as a baby since they wanted to have another child but couldn't make one their own anymore after complications when Mark was born. They were just not allowed the tell the MC because of a contract with his actual mother cause she doesn't wanted him to come looking for her. They could tell him just now because she passed away recently which terminated the contract.
In the cuck route they just would never tell him.

When you start the cheating branch with Mark and Valerie, it seems that due to a bug, the cuck branch also starts. 
Does this have a negative impact on the game flow, or can you simply play both branches in parallel?

Thanks for the reply, I do have wife on the ispy app, that's how I know she's cheating on the MC.
It's just that when I start playing on v0.8.0 and selected to go down the cuck route, the wife, her boss, her friends are very transparent on her sexual activities with the MC, which I was missing from playing the old version. The sudden change in tone led me to believe I wasn't on the cuck path...or have done something wrong, or haven't gone far enough into the game? For example, when I spy on the wife's phone, on many occasions she'll get message from the boss to go into her office for a BJ, and that's it, the MC doesn't get a report/tease from the wife or the boss. Should I have not have "cheating" hypno turned on at all?

It sounds about right, you don't always get messages from the boss/wife teasing about the cheating.
As for the hypno spam, it doesn't have any effect at all in this version of the game
This really only happened in the original version before the Revamp and it was only on occasion to progress a storyline.
For example in the Alpha route it would tell you to send the hypno spam to the wifes sister to get her to cheat with you.
Basically the game got a bit messed up on the revamp.

But I found the problem. The branch with the son's feminization was on step 1. I reset it, and then the branch with Valerie started working.

I came back to this to see the revamp version and played through the first one again and the revamp. Gotta say that originally I was very frustrated in some of the earlier versions as it was all cuck stuff and QOS things, the game beat you down constantly, but with the added Alpha paths and the ability to fight back - I enjoyed those immensely. Yes some errors still, and way too much clicking and jeez a ton of time to get through - for little reward. But I will confess, it is a big project that in my opinion has gotten better. A ways to go but I found the Alpha paths rewarding and don't make a BBC disliker run away, that you get to take them away and change them is a plus+ -.
