You need to switch faction according to the character/hex.
For the ending your faction doesn't matter except the Church be sure to be at 4 or less for it or bad ending.

I feel a bit frustrated by the limited number of available slots in the harem. With so many interesting characters it can feel disappointing to be forced to choose or to stop progressing with certain characters simply because the harem is full. is there a solution to that?

In the standard game do not have sex with a harem girl for a week and she will walk out on you, freeing up a slot.
There are also mods floating around in this thread that increase the number of slots.
But there is a reason for the limit. When there are more slots the MC cannot have sex with all of them in a week. There are simply not enough nights to do it. Also I don't think being a harem girls is relevant for their progress. It is simply a bonus.

And I mean the following: That not all the girls in the game are candidates for the harem. The MC cannot get all the women pregnant or have consecutive children with them, even though the internal lore of the game gives the MC that
"task". The benefits and uses of the different factions are limited. Completed hexagons cannot be revisited (they are not replayable). The Compound areas are limited and there is no variety. The ending feels anticlimactic.
There is no possibility to continue playing after the end, like a post game.
Personally, I would like to see those aspects improved. In addition to giving more personalization to the women in the game, so that they are more interesting to know. As with the hexagons and the wasteland places. Maybe have "missions" as a team with the girls, each with their skills. More variety of weapons and random situations. More features and use of the factions, including unique abilities for the MC and alternative endings per faction/girl, along with the possibility of obtaining other endings within the same game.
