You haven't provided enough details for anyone to diagnose your problem exactly.
If you get an error/exception message in a Re'Ppy game it will generated a traceback.txt file in the root folder (where the exe is). You should include the contents of this file in your post (inside a spoiler if it's long), or attach the file itself, so users can see what specific errors you're having.
In the past people have had issues with missing mini-game assets in compressed versions, so that's a possibility if you're using a compressed version.
There's a download around to replace some of those, but can't tell if that's any user for you without the error log.
Don't think I've seen any reports of unlocked renders or scenes disappearing.
Did you replace your persistent file? That could cause you to lose previously unlocked content if it was older than your current playthrough.
You could use
the mod to unlock the ones you lost. If you don't want any of it's other features might want to uninstall it afterwards though, it changes how some scenes playout and may cause issues if you try to play without it in future versions of BeingADIK.
