As long as a boss's health isn't NaN (though I'm not sure RPGM can handle that without throwing an error?) or above max damage calc and restoring health every turn, yeah, you can in theory cheese your way through any scripted fight. Modifying stats is fairly rudimentary stuff in RPGM, too.

You are supposed to defeat her before she restrains all your limbs. I don't think it's a puzzle, just don't miss struggles and hit hard, the skill that can be bought in the control room might be useful. She has 5-8k hp.
It's the crystal in your room, the one where you wake up when you lose a battle.
The code is: 6247 but it just gives you the option to remove Machica's fight debuffs. The other drone is supposed to give you the option to add the womb tattoo debuff (if you don't already have it) but it's disabled in the game code. Those are probably for testing during the game development, not really easter eggs.
Anything by Shiraso (Quarta Knights series), Maken-Shi Sara (my favourite H-game of all time), Mutation!, Hachina Ghost Story (the best H-game I've ever played), Mission Mermaiden, and a very small amount in Magical Girl Luna (just plain excellent).
