How do I do that?
I do not think there's any sort of automated function.
If you can guide me, please let me know. In any case I should slow down just a bit now.
You could just simply only publish the files that changed as a separate download alternate to the whole release.

Also there's a small bug - serving job shows "reading book" (clever) image on the day summary screen, instead of a more appropriate one (charm/service).

There's definitely something wrong with the saving system - it loads the game only on every the second attempt (the first attempt is always the black screen), loses/resets any progress (workers hired on that day, interactions, city walks etc.) - although some things don't reset - like used items or equiped inventory (which disappears along with the workers). The end-day events are also very buggy - after the Training Dummy event for the adventurer building I've lost the worker (the blonde guy - he simply disappeared), but then the day after that a different worker suddenly appeared out of nowhere (the goblin girl)...
Also, is there any point in raising the affection of the workers (like, will you get a H-scene or something)? Which is also kind of buggy - upon changing the worker's comfort (increasing/decreasing their payment) it resets their affection to ~20.

Is it possible the worker died? there is a notification. Until this date, workers do not disappear.
The goblin girl is captured through Monster taming job, if you read the report details, you can see exactly when that happened.
The game does require you to read, and will not display flashes of what's going on. It expects you to read the messages and notifications. I do not mean this in a bad way, it's just the way it is designed (I also sometimes skip messages, and miss things), but it cannot be played without paying attention to the text (and I prefer it this way).

The saves do have some issues: best practice for saving is on a new day. You will generally only find issues saving mid-day. I am trying to add robustness through a secondary check system because there are simply too many variables for renpy. The save system is native, I didn't do it, I'm just doing what I can to overcome its limitations. I think there is a hole in the supporting system that does not save the interactions in a "snapshot" (take a walk is just a "gacha" interaction so it's just 1 system missing from the save). I will add it, that is interesting feedback, thanks.

I no longer encounter the black screen issue. But just simply closing and re-opening the game solved that.
High joy & high romance workers will not rebel. High friendship workers will tend to be happy. Different interactions CAN have different CGs but I didn't do them yet.

You can create your own interactions, with your own CGs and give it more purpose, but the system is in place for community enrichment / modding. I will eventually get to it.

The last one you mentioned is a bug I will take a look at that, thank you for the feedback.

Isn't that a bit more confusing than just extracting the same file and overwriting? And it does create a bit more work for me :D. I appreciate the suggestion, but it seems like there are not many advantages for a 500 mb download.

Interesting report. I think I found the jobs where this was happening. Thanks for the feedback!

To add to what was previously said, just encountered another issue where, after doing as you recommended - saving at the beginning of each day (also just in case did that on two different save slots - one day in one, the other day in second one etc.) - upon loading a day 9 save I was SUDDENLY kicked back to day 3 with all progression (workers, quests, money) being lost - and that was on BOTH saves. And what's funny: it loaded both saves normally (aside from losing progression, I mean) - from the first time, without black screen.

It is the first time I hear about this issue, but save corruption is fairly common in complex renpy games. I will do what I can to keep improving, but there are 130+ people in discord with a bug report chat, and this is the first notice, so you might be experiencing a very specific user based issue. Thanks for sharing your experience, I'll see if I can figure out what happens, I have an idea to increase the save's robustness in cases where "in theory" it could revert to a previous state if the save is corrupted. It's a problem with renpy's native system and I can only do so much, but I'll keep trying :)
