Kind of disappointed that choosing to let Morrigan breed Lily and Butters stops before any penetration, why even add a choice there if you're not going to follow through with the choice?

Cadence was the matriarch of kind of a free sex religion in FwB1 so even if they where married there they where an open marriage.
In FwB1 the hybrids normally wasn't possible hence Twi warned mc that he is hot commodity as mare who are horny and don't want children tend to look for sex from other races.
Morphling are a parasite race and can breed with pretty much any race. In Fwb1 during the Morrigan ending they show if mares are breed enough by morphlings they turn into Morphling breeding drones.

I have an idea for an alternate scene, since the Queen is pretty dominant this time, how about having the option for her to be a futa as well, but she'll fuck the MC if she turns him into a girl, it fits her character, I could see her doing that, could even be a whole new CG/position instead of an edited CG.
Another thing would be to visit places as a girl, now that the MC has magic, we could just transform ourselves at home, could make for interesting scenes and scenarios when visiting places (getting milked at the farm, getting fucked in the brothel, getting hit on at the bar, getting knocked up, etc.), as long as characters we know will react to a transformed MC when they see him.

Then the dev might as well remove all futa and GB content, makes no sense to have it in the game if you're right, but seeing as those 2 things are in the game it's only logical for them to combine as well.

Well, the futa is pretty much only used to spice up the threesomes, there's no peculiar focus on it. And genderbent is only used in a single yuri scene. There's a big difference from what you asked, which would shift the tone of the game into a complete different niche.
Just my opinion, it's not my game after all.

In all futa scenes it's just a visual change, nothing gets spiced up because of it.
It's only 1 GB scene so far, there are plenty of opportunities to add the option to older repeatable scenes now.
Futa on GB MC could also just as easily be a way to spice up the sex with something new, experiencing the pleasure the MC gives his girls for himself.
Walking around as a girl until you want to change back for scenes unique to that could be fun, just my opinion as well.
