Do I really need VNGE plugins to develop a visual novel game? I asked ChatGPT what they're used for, and it seems like almost everything it listed can already be done in Ren'Py. Maybe it gave me incomplete information, I don't know.
You really don't need it. The bulk of the work will still be done in renpy any way. VNGE and timeline are just a means to make animations. If your project isn't going to have them then you don't need either of them. Also, chatgpt isn't a tool for solid information.

Is there any guide that shows how to create sex animations using VNGE and Timeline? Also, how many total methods are there to create sex animations in StudioNeoV2?

I've improved the default animations in studio using the Node Constraints feature, but I want to learn other ways to create animations. Basically there are two categories.
First one is gimmick based.
Second one is keyframe based (VNGE or Timeline).

Gimmick is more suitable to make looped animation.
You also can give it some variation to make looped yet not quite so looped animation.

Keyframe based usually used to make more complicated and/or longer animation like orgasm.
That being said, its not like you can't make looped animation with keyframe.
It's up to you whether to use VNGE or Timeline.

I was watching a video about lighting. In the video, the person’s studio had many backgrounds in the Environment Skybox section, but in my studio, there’s nothing there. The video also provided a download link for these backgrounds, but I don’t know where to place the files.

The default location should be /presets in root directory.
The same location as your .exe files.

those empty boxes are "Skyboxes". those files are placed in the folder cubemaps
Example: [Your Driver Letter]:\[Your gamefolder]\cubemaps

Herer are some of the usual cubemaps:

I thought I could fill the background using those things called cubemaps, but apparently, I was wrong. Do you know a proper way to fill in those black areas?

When I had a similar issue, it had to do with my camera clipping. If you are unable to see any skyboxes (from items list, lighting, etc.) or find that you can't see the entirety of large maps, check "Settings --> Camera --> Far Clipping Plane" and ensure the value is over 10.

May be your issue, may not, just throwing a potential fix out there.

Some maps are made with "baked" lights, other are deliverid without any light. In that case, you need to add a light. there are "whole map" lights, chara lights, spot lights, etc.
The cubemaps alows you to have a scene "preset", like a full setup of lights, post-process effects and add-ons Like color grading, SSS layouts and many many concepts that are beyond this answer.
The Graphics plugin is like a swiss pocket knife.

When I click on it, it just stays like that and doesn’t start downloading. Maybe the uploaded file is corrupted?

Is there a generic blue mannequin as crowd "filler" in the studio? Or do we need to create a "blue man" card first and then use it?

how can I fix this glitch? to make the panties look good

That is common clipping made by the uncesor BP I guess. That happens because the author had to "borrow" some mesh weights from around the crotch area to make the magic happens.
It's easy to fix this, but you need to use de Advanced Bones Sliders addon. In my case the hotkey to that is CTR + B. Open it up and in the search box look for some bones called "Siri", more specifically the cf_j_siri_s_L/cf_j_siri_s_R, (Left and Right buttock cheeks). You need to fiddle around with the "Offset X coordinate" to make the clipping away. Basically what you will do is to reposition the buttock cheeks so the clipping go away. You can do this on the fly when you are using the studio or playing the game, too. Just CRTL + B anytime and you can modify the position of character's bones in that scene. It's great to reposition feet or hands when they are misaligned.
An easier solution? Just use the non bp uncesors (which are smaller so you dont have the clipping issue) and swap to the bp one when the girl wanna have fun.

There are mods of low poly crowds, you can just paint most of them black or whatever color you want. I love to use those as filler, as you say. Plus they don't use any resources at all.

There is an easier solution to make regular chars go blue, or even transparents in the studio so you dont have to make one from scratch.
When in Studio, select the char you wanna make it "blue", go to anim/Current State (that is how is translated in my game, I dunno yours). From here you can change pretty much anything of that char. Clothes, wetness, cheek blush, etc.
Scroll down until you see a check box/circle named "monocolor" or "monochrome". Just activate that and you char will go blue. There is a color box underneath where you can change the actual color and make it even transparent. Nice for those scenes where you want to see past the char, if you catch my meaning.
