After playing a bit of Arc 3, I felt like I missed something in Arc 1 or 2, like have we met Hanabi before in the previous Arcs let alone controlled her? What about Kushina, since when was she introduced and controlled?

You didn't downloaded the Hanabi Patch for Arc 2:

Asked in Discord about posting the Hanabi mod here and got no pushback.
I made some fixes and touchups to the mod since it didn't work properly in some cases, to be used on Arc2-v2.00c.
Tested only on Windows, not sure if some changes need to be made for other platforms.

Kushina is introduced in the main game in Arc 3 - cloned, using a remnant of her chakra to reconnect her soul to the new body.

Really? because I just started the game but, I already got the option to bring Kushina to meet others, is that normal?

It's a Patch since Hanabi is still a Loli in Arc 2. It's for the Base Game for Arc 2 but it was released on Doggos Discord as a Mod due to avoid trouble with Patreon. So it is indeed how you get her in Arc 2.

I see, that's what I thought so too but why didn't he put any links here though? is it going to be troubles here as well? Also Kushina, I just started the game and I already got the option to "Bring Kushina to meet someone" there was no character introduction or anything or was that the introduction?

I think it's a bug or something. Same with the lab. Cause when you progress the story all that is explained in arc 3. It confused the hell out of me too. Hope it gets fixed. Also the order of who comes to the village can make it so characters who aren't in the village yes are there fore the scene. But yeah the lab and kushina take place as you progress and for some reason and there from the start.

IIRC there was originally going to be an Arc 4 for the Boruto timeline, but Dog later decided that he's going to instead just finish Arc 3 and move on, leaving modders to do whatever they want with the game afterward.
