Def reduces damage by it's value (but usually it's adjusted in a range of -2 to 2, idk why, but i've checked DATA/EFFECTS/SKILL , idk why). Also, orcs have ~12 def and undead have a little lower than that, goblins have very little def (or no at all), you can check enemy stats (and skills multipliers) in the data folder.
No, it will respawn, I used to regularly farm them for loots, takes like 2 days to respawn iirc
Are there any injuries or other things that could lower my atk to the point of dealing half your normal damage? maybe it was just my mood buff dropping or some injury causing me to deal about half less than i normally do and im overthinking it

What helped me in the early game was taking things really slow. try to sneak around and bait the enemies for a backstab using the throw ability a lot of the enemies in this game can be knocked out that way for free damage. If an enemy is not aggroed onto you you should be able to knock them out by hitting them in the back if they are able to be knocked out ofc.
This game is mostly about knowledge, knowing where to go and what to do for quick progression, so it's kinda hard to give "general" tips. But if I'd have to condense it down to just one, it would be "respect your stamina". It's used for everything you do, including swinging your weapon and MISSING and I suspect this is what causes combat losses for most new players. You spam attack hit nothing run out of stamina and drop to the floor.
Rats are easy, just go to a bridge and wait for one or two to aggro. The bridge is too narrow for them to dodge so you can just wail on them until they die.

This literally is not a counterargument for anything I said. This game uses nothing of the standard rpgmaker combat (which even though it is garbage as well is no where near as trash as this).
in order to rebirth you need to have a humanoid baby(basically anything that isn't a monster) and then you either die or successfully escape the island... if you die you will rebirth with 20% less exp... if you escape you will rebirth with all of the exp you had when you left... you keep anything in your bank but lose everything else you were carrying on you... you can rebirth as a hybrid... being half deep one or half abomination... or a moot... these give you special abilities or stats... the deep one hybrid can become a sea witch after a quest which allows you to summon deep ones and have water magic... and is usually used on succubus runs because it maxes out your sexy stat and weakness while transformed making you really good at sex damage... and it gives you spells to cast (summon deep one and water magic) which succubus/nympho cant normally use... abomination hybrid is the best for warrior playstyle... but its the hardest one to unlock as you have to sell a bunch of abomination babies to elise... after you have the baby you just need to die or escape while the baby is still alive...

You're likely hitting something while Lona is injured. You know that body display with yellow and sometimes red regions? Each injury stack reduces Lona's attack power. So red potions and certain herbs that cure injury are important to carry around to heal those off mid-combat. The reason for this is to prevent Lona from just facetank defeating everything by having 15-16 DEF herself since very few enemies deal high hp damage, most actual danger coming from Stamina damage. So without the injury system it would be really easy to only carry blue potions and be invincible since hp healing is largely redundant in comparison. Injuries also reduce Lona's DEF and Speed...but do note that enemies can also become injured and suffer the same stat penalties so it's a 2-way street.
