Does anyone know for sure how exactly the decision was made about how this story would continue after the main game and all the epilogues? I'm referring to the parallel universes merging into one, which led to the plot becoming... a harem.
Was this a unilateral decision by the developers, or was there some kind of survey among the project's backers, with varying options?

I remember the first game being mostly just a dynamic novel. Is this closer to a visual novel with more choices and interactability? Or like the first one with minimal player input?

If by player participation you mean having choices that affect what happens next, then the second game doesn't have any at all. There haven't been any yet, and I doubt there will be any. The harem is here now, and there are also new supporting characters.
In the first game, only a few of the choices presented had significant consequences. The rest were just there, I suppose. It's as if the developers finished the game without implementing everything they originally planned. That's my impression.
