By elements i meant the saves itself, even after deleting the entire save folder, when starting a new game i still retain some items and when talking to NPC's, party members that i havent recruited yet somehow replies to the NPC's.

I am wondering...actually is it possible to play Ilias Route and Alcie route before Chaos route or I need to restart from a save before the Grand Decision?

It's not only possible - it's obligatory. Chaos route won't be available untill you finish both MR (Monster Realm) and AD (Angel Dominion)

you can always pick the 3rd choice during the big decision but only after doing both other route the3rd choice become a real route, the chaos route.
If you picked a game folder without someone else saves inside you may enter the 3rd choice early because the option is open inside the data and not the save but you really need to do both route before the 3rd. Or you are going to miss some pretty big story point.

no idea for the items but the replies may come from the mod "all talk" that let you see the little dialogues that can happen if you have someone special in your team during the story even if you don't have the monster in your team.

So i'm on Joiplay and i use the bobmtl 3.05 version, should i pass to 3.06? I'm currently at the beginning of chaos route, just wanted to know.

because gofile puts files that haven't been accessed recently into "cold storage".
Mods get uploaded to gofile out of habit. I recommend to download them from the wiki page, each mod there goes with its own link:

Yoloswagking Just checked and some of it is wrong. Central tartarus turns into chaos domain after reviving the chaos entity so and these are not there
Iirc, they are there as chaotized (aka recolored) versions of themselves. If you didn't recruit them prior to 3rd route, you still can do it via fighting with their chaotized versions
