To distinguish moral degeneration from the typical corruption, moral degeneration encompasses non-sexual personality changes, towards values seen by the player as immoral. A typical incest corruption game would not fit the bill, because it focuses on sexualizing and sexually corrupting others, instead of making them evil/criminal/immoral. I'm excluding cheating as well, so a typical NTR game would not count either.

tl;dr games where a female character is made significantly more evil (outside of cheating), and it's a primary theme, if not of the whole game, then of a route.

Oh, and it needs to be done through something that happens to the character in-world, instead of just choosing the evil options as a female MC (like in Kingdom of Deception).

Major

Star Knightess Aura - heavily focused on this theme, many of the scenes and some of the gameplay options are about MC doing increasingly more immoral actions.
Tyrant Quest - the Elanor route does this very well.
Corrupted Saviors - opponents can be made into abusers and fiends, you have a lot of control and options.
S&B Conversion - captives can be tortured and converted into eager servants of villain MC.
Overwhored - ditto, though fast mind-control
(Fallout 4 mod) - instead of doing the main quest, MC enters a world of porn and prostitution, optionally becomes a raider boss's bitch and gradually lets go of her wholesome past. (that's the Nora / married protag route)
Third Crisis - Route where MC joins the antagonist faction

Minor (primary theme for at least one character/route but not done in much depth, or is weaksauce)

Pretty Warrior May Cry - Enemies can be tortured and converted, Dungeon Keeper - style.
- Conversion of an angelic enemy to the dark side, the sequel should have more but I couldn't stick with it
Makina - MC can join the bandits in one of the endings.
Tina - same.
BMO TV - Himari is TFed into some kind of wannabe criminal gang leader.
Cyberslayers - MC can be made more arrogant/bratty/rude, and can knowingly endanger team-members.
Virgin Invader - major female enemies can be defeated, recruited and used against other enemies

Star Wars: The Old Republic has good potential for a playthrough involving moral degeneration along with romance of an evil character. The game has tons of moral choices throughout, the option to betray your own faction (i.e. actively sabotage them from within) and romance a Sith lord as a female Jedi Knight (with possibly lesbian romance options as well). It all adds up to a rather juicy, if not sexually explicit, late-game. Though the romance and traitor options come up something like 3/4 of the way through a storyline of several dozens of hours, and you will need to subscribe to unlock that content.

Since this thread gets referenced a lot, I can recommend some more (non-rpgm) games:

Major:
Luna's fall from grace MC can become a villain on badass route (canon ending), also MC of this game also appears in the spinoff and there is a direct sequel Luna Reloaded
The Anax: Call of the Cursed One MC in tempted by power and can fall for it
Slugs And Bugs on one of routes is symbiosis with alien mind-controlling creature which allows MC to control people to be her playthings

Minor
Corruption of Champions MC here need to defeat demon queen and with enough corruption you can take her place. Although MC can do plenty of evil deeds even before ending, game is so huge it feels like a minor element.
