No, the game is not implied to have any harems. Presumably the harem tag is on the thread here because he and Lena can get into a poly relationship with one of the other female characters.

So, since Lena's FMM threesome is nowhere on sight, I decided to have another play through with Holy Trinity because I like Holly but also it's the most romantic route next to Lena/Ian and since usually lesbian routes have properly written romance than straight ones, what's the quickest way to have Lena, Holly and Ian in a somewhat poly relationship? I know this was mentioned several times already, but I wasn't paying attention back then and searching is not helping.

I don't think there's really such thing. No matter if you approach it from Ian/Holly or Ian/Lena end, there's similar long stretch where Ian is basically only in relationship with one of them while Lena and Holly get closer but never go beyond "wait, we can't kiss, it would complicate things" until the beach house resolution.
Starting with Lena and then switching to Holly at the book fair might give Ian more "history" with them both so to speak, but i'm not sure how it affects the chances of actually forming the trinity in the end i.e. whether Lena breaking up with Ian over him getting close to Holly affects/blocks things down the road* Probably best to consult the walkthrough on that.
*) i vaguely remember there's some text variants to account for that when the trinity is established, but i could be remembering it wrong.
