The game has a few bugs and sequence breaks that aren't easily fixed. In some cases you can use a save editor for RPGM games to hard set certain flags (if they're tracked in the first place), but more commonly you'll need to reload a save prior to encountering the bug.
what bugs are you referring too? I've played this from close to it's inception and I've never encountered any bugs (in the base game) that weren't promptly fixed... the only "bugs" I'm currently aware of are caused by third party mods and people screwing up their game with save editor.

The windmill quest clearing the snakes has a sequence break (unable to talk to the owner if the quest to sway the villagers already started); some quest items regarding the carpenter (i.e. BDSM machines for the bat breeder) are blocked (might be due to a sequence break as well); some environmental interactions fail to register (i.e. vines, teleportation, keystones). No game is bug-free.

I never said that the game was bug free, I said I was unaware of any bugs AND I said Tinkerer is very good at fixing bugs that are brought to his attention... Have you brought any of these to his attention?
Your post made it sound like there were a ton of bugs in this game not a few obscure discrepancies. I've played a lot of games that are legitimately bug ridden this isn't one of them.
Personally I have NEVER had any issues with the Vines, Teleportation or Keystones (outside of test versions), and other than Mountain Guy's post just now, I've never heard of them either, my suspicion remains that they might be the result of save editing like 99% of the bugs I've investigated. (his eventual ability to remove the vines suggests it wasn't a bug per se, maybe some issue with the hitbox not being where he expected it, Mountain Guy what platform are you on?)... But like I say reporting them to Tinkerer with an appropriate save file and information on exactly how the bug is manifesting works wonders, he really is pretty diligent about fixing them.
I'm curious about the sequence break with the miller? it seems strange to me that anyone would leave that mission so late, but that would certainly explain how it could fly under the radar for so long.
Quest Items Blocked? the only time I've seen that is with people using the gallery mod, something to do with it being out of date AFAIK... care to elaborate?

Sorry for my blatant ignorance but can anyone help with this? I'm on joiplay and this happen when i try to start the spyglass quest and so far, the only solution i found was to restart the game. Is there any way to ignore this and keep on playing? (The retry button won't work).

1) do u have any mods that are NOT Decenser Patch or Gnome's Mod? If u have any mods (especially the Gallery mod, it breaks the game hard!) you should probably delete them.
(NOTE: Decenser Patch {incest} & Gnome's Mod {bestiality} are official mods that are compatible with the game)
2) are u playing on a website (Pornsgameshub & Gamcore) or is it a download? Websites are notoriously buggy (however I find I have the best luck on Lewdspot)

It's a download from incgrepacks website that already has the patch and the gallery/cheat mod. Don't know if is possible to find and remove it since the folder is a mess of files...
Do you know if it's possible to use the saves in the un-modded game?

You need to work her story line, she won't fuck you because she is loyal to her boyfriend, find out what happened to him! (which requires you to progress Ziva's story line, specifically finding a way to light the temple). If you haven't already, investigate the witch.
The two biggest Bottle necks in the Game are the "Temple" Quests (Ziva) and the "Tower of Doom" Quests (Erevi), if it seems like you can't do anything try to progress those
