When you've to choose to keep the money or pay the debt, it only adds the money in your pocket and doesn't keep track of the debt (the variable of debt remains false), it's meant this way?

There is no variable that's tracking the debt. But there should've. I'll fix it in the next update (Can be done without breaking saves, don't worry.). Thanks for pointing that out.
