Fitst of all, thanks a lot Blue Knight! (And the developement Team, of course)
The transmog indeed seems to be a bit wonky. It would seem there is a bit of trouble when you try to overwrite an item that has already been used in a prior transmog. Although I have not seen a pattern yet in the few transmogs I did so far.
But a few teething problems are to be expected with a feature like that. Now here's hoping they will allow to transmog weapons of the same type in the future as well.
Edit: I found a rather serious bug. Checkpoint and territory captures from lvl 6 (Venom Den) upwards don't seem to be persitent after capture if you (re)load a saved game. Rescue missions don't seem to be affected, but at least the checkpoints lvl 6, 7, 9 and the lvl 11 territory reset to precapture status every time after (re)loading a save.
Since I tend to delete most advanced saves when a new version is released, I started a new game (twice becuse the first time this happened I thought it might be a corrupted save file) so I can't say if inherited saves from older versions are also affected. I did use a character design from an earlier version, but I don't think this contributes to the problem here.
I still have to check wether deleting the entire save folder helps, if any residual persistent files in the folder might cause the problem. Deleting an affected save with the ingame delete command and saving again after a capture did not help.
