The new alternate way, is somewhat better, if the old one bothered you. Since MC is wasted and so is Ema and James. After trying it, I'll probably just stick to the original since it didn't bother me personally.

You can't. If you don't get Ema pregnant in part 1, she will not ever get pregnant in Mohoro.

Well, there is one potential bad choice I can think of: if you choose to warn James in the shop then you are locked out Ema path and lose any future lewd scene with her so if you wish to add Ema to your harem don't warn James!

To be fair, Ema doesn't know she had sex with him blindfolded. The game, being as drama free as can be, has MC lie about everyone being drunk when it happened and James asking him to join. So, from my understanding, Ema doesn't know the truth. She assumes they had a threesome while drunk.
