After the second boss (a girl in a green dress) there is a third dunge with Japanese rooms and the timer is there again. I mean, is there a way to manually freeze it so that you can run through the floors without breaking your head?

No, but you can exit a room and then come back, and the timer will be stopped until you are seen again. You get 30 seconds added to timer for backtracking certain levels as well.

Lvl 3 is the japanese building, right? if so, no it's not the same monster. The tutorial is taller white and bald, the screaming monster is purplish with black hair (visible in the game's title pic on the left)
