All you need to find is your Spirit's active stamina value and have the ability to modify it and once you can, you can pinpoint that you're 8 addresses ahead of the address that controls whether the spirit is "Rare" or not. Once you manually add the address (should simply have a value of 0 if not rare, 1 if already rare) and you can modify it to either 0 or 1 to toggle it freely :p

A demonstration video if you need it. (Had to be uploaded to MEGA since it's too big for f95.)

I have no idea how you found that out, but I'm very thankful you did.

A tip in advance if someone else wants to do it, turn the spirit you want to capture into a shiny, not the one in your team.

If you transform a spirit you already own, the database doesn't count it as if you "captured" a shiny.

But I'm just happy to have my starter as a shiny.

Damn I regret buying this game so much. And it's not even the fact that there's futa anymore. It's just the fact that in the end, the balance for the spirits was all over the place. It was very badly designed. Some spirits you'd think would get really good moves to go along with their stats, but a lot of the time it all just goes to waste.
And the scenes are very cookie cutter. A lot of recycling. Not enough ways to 'grind' out for stuff. The trait-o-matic shouldn't be random, either. There's really no reason for it to be.

What I did was just track the stamina so I could find like the area in memory of where the rest of a particular spirit's addresses are located and then looked to surrounding values and tried to make sense of them, failing with most, but finding an oddly low value which I instinctually treated like binary which lead me to the realization.

How sad. I waited a long time for them to add the option to choose a female character, but they didn't include the ability for Spirits to adapt to being futas.
They also haven't included an impregnation system yet. :(

Is there any way to edit my species' ability and damage? It seems like no one has attempted to create a mod for it.

There are cheat tables for earlier versions that can do some of that, like adding extra affection stat buffs which of course can mean higher everything and ability changing, but someone has yet to make it for 1.4.0 let alone 1.4.1 with that same functionality.

The best I got was using Update V1.2.0-EA of Spirit Valley (can still be found online) and using V1.1 of Sintrix's cheat table. That's all that worked, but you could at least buff up a starter by modifying it's stats, leveling it up to Level 44, changing it's trait freely (as long as you know the exact title of the trait given some have grammatical errors) and then open the most recent version where the save file will become updated upon opening. It can be extremely broken though or even entirely soft lock during the process of setting up the save if you're not careful. You can edit the inventory, but I highly recommend that you don't besides changing exclusively the values of item amounts.

Link? And picture of tutorial? I guess I'll get confused when I follow text

So, after some digging into the files, I made these gifs.

However, there's no direct images for the variants and there's a LOT more of these to be made so this is all I'm doing.

There's 3 gifs for each of the normal versions for the Pusseen line and Wolfy line of spirits. (6 spirits, 3 gif ani each)

Is there an item or skill that guarantees to leave enemy at 1 HP? It's just that I did a bit of grinding for a boss, but now the wild spirits all die in one hit, so I can't capture any more of them. And I don't know how to solve this problem.

You could try utilizing poison, or you can try and use weaker power moves with a disadvantageous matchup (like Furry/Avian vs. Slime)

at one point, i was able to just toss a +2 stone to capture lower leveled spirits even if the spirit had full HP.

could possibly just get those and then go to retrain some spirits. you get two wisdom plugs anyway meaning half the team can gain normal exp w/o switching when done right.

plus a full database is nothing short of at least 74 catches anyway if you're doing that the easy way. (75th comes from post game stuff as a reward)

Thanks for suggestions and info.
After some testing I found out that you can in fact just straight up catch the spirits with full HP. You just need to be very overpowered, though I'm not sure in what way exactly.
So, with my level 30 spirits I was able to catch full HP level 11 wild spirits by using spirit crystal +1. It's either my average spirit level being so much higher or the higher tier of the spirit crystal.
Important remark: the catch may still fail with some chance, but that chance is low enough to not be a nuisance.
