Why don't you just switch the ROM bin to auto mode, so that it chooses the proper destination bin on its own? Manually selecting the bins seems like an overkill when the game can make this automatically. Also, contracts are an easy and very useful way to improve your reputation with the different factions.
The way I have coded the system, the components used to create the ship are not stored in the ship data, only its performance parameters.
