One of the chests contains a set of bikini armor.

I only see a chest with the axes is t, and then at the end in the room where the pale bitch battle is (2 guys), but that one appears to be empty. Where is that chest? Or is mine just empty and this is a bug or something?

There's another chest though you have to find a way to unlock the door there first (there are several levers, one of them broken and requires spare lever from a room with skeleton). It's before the room with Pale Bitch.

Chest in the room with Pale Bitch, I think it just gives you axes if you somehow made it all the way there without getting them earlier. That's why it appears to be empty: you already have axes.

go back to the room with the Skeleton and the lever and go trough the door

Hey. So, after you get out of the caves and are in that ruined city, I had to find a wine. I did, but when I tried to use it on the altar, the dialogue said I don't have it. There's nothing in my inventory either. Is it a bug or did I miss something?

You should have it in your inventory. You see the wine, E, and just click (*) Leave. It should then be in your inventory

For the public kitchen key, what do I even use it for? I have it in my inventory, but I don't think I used it.

As for the areas I got to, the prison, Hall of Torture, Torus Tomb, and the city.
Are there any more?
