I mean, you can pretty much leave both the mercenary camp and Rumah on hold after you do everything you can with them. All of my trained mercenaries are posted outside the camp and its chest has a few years worth of money. And I only go to Rumah once in a while to collect the Deer Hides, Copper and Wood Logs while refilling their wine stock and medicinal tinctures. Even the Darkholt can be left on hold after you do everything with them which admitedly can take a while.
That will probably depend on how the developer designs this chapter. If there's no way to return during this time, there will probably be a cut, and all activities "at home" will be paused, something like what we had with Mira's initiation on a smaller scale. And by the time we can return, the necessary resources will have accumulated, something exciting will have happened, and the story will continue. So, I don't see any problems there. And even if the mercenaries have all fled, it shouldn't be difficult to rebuild them. It just takes a while.
You have to first find and bring her back from Darkholt and continue the Cult questline until you save Vilina the first time. Then you have to have anal sex with her werewolf form in the forest of the Ruins a few times before she finally allows you to have anal sex with her in her room.
It's more likely to be like with the Monastery, everything will be on self management and if push comes to pull you'll return to villages filled with injured subordinates and an half empy military camp... though the balance is normally high enough so you can be gone for a month or 2 and maybe have to find 1 or 2 mercaneries for your camp.

Yeah, I'm on the NTR route, but I'd like to progress the story and the free bed. I've done multiple nights now with successful serving minigame, but it still says I have no money to help her and that she is constantly below the needed money, despite surpassing the expected customer amount. Do I have to savegame edit or something to fix this?
Well the logic is quiet simple, if you already are on the NTR path you want to see her get fucked by Thomas, if you had refused his first offer and protect her you could have taken his second offer for a free bed when he talks to you privately.
