Is there some kind of linear way to play this game? I have Mal showing up as if we've met before (we haven't) and Kay keeps referencing a drug she hasn't taken or been exposed to. Or is this just because we're still in the early phases of the game?

We are still in the early phases of the game. If I remember, there was originally a bit of a prologue before we go to the space station, so I'm assuming the dialogue is referring to those events.
