I finished season 2 up to the update and tried to start it all over again WITHOUT the mods so I can play it to 2.3 instead of 2.2
Then I started a new game but I am guessing the mod was applied.
After trying this, I opened another FRESH copy and skipped to the end, saved my progress, OVERWROTE the previous version, then opened a fresh copy of 2.3 and had the mod applied already.
Still the same.
Next I went in to the save files for 2.3 and deleted them all, finding the save previous to the last in season one I REsaved the new file.
Again still the same mod applied.
I cannot think of any other way to play this without mods so I can see 2.3 end, OR is there little difference between 2.2.1 and 2.3?

Not sure what you meant with "fresh". If you meant the vanilla version of the game (as MrK built it), it should not have any mods. It comes to compatibility of your saves made using mods (including mods you might have used in S1) if they work or not in the vanilla version. But, seems like your "fresh" copy is not the vanilla version that is available in the download Season 2 section of the OP.
One sure way to play AE is to download 1.9.0 and its 1.9.1 bugfix update, install them and play two or more playthroughs far enough so your saves can be used to start S2. Then use the vanilla 2.3.0 to continue using your S1 saves.

A fresh copy meant, I went to the OG here and downloaded it again then opened it.
I mentioned everything I have tried, even trying to restart from scratch with all previous files deleted.
Apparently those save files remained somewhere.
No matter though, I will just wait for another couple updates and continue on anyway.

Not just "somewhere". AE's save files (including the persistent that tracks your progress across all playthroughs) are exactly in two locations:
- In game/saves/ where you extracted the game files, and
- in your user profile depending on the operating system:
- Windows: %APPDATA\RenPy\AltExtBuildBase-1589474498
- Macintosh: $HOME/Library/RenPy/AltExtBuildBase-1589474498
- Linux: $HOME/.renpy/AltExtBuildBase-1589474498

Usually when it comes to a game I can recall what sex scenes there were in the last update.
