Here is what I'm missing:
Set 46:futa pictures + it seems I don't have the futa PSD (I have 8 psd for 2.7GB, can't check the layers)
Set 50: futa pictures + futa psd missing? (I have 8 psd for 6.7GB)
Set 51:futa psd missing? (I have 8 psd for 7.7GB) I have 12 psd for 12.2GB
Set 52: I think I have everything, but I have a huge amount of PSD, including the futa ones (22 PSD, 12.9GB), is it normal?
Thanks to anybody who can check and share the missing ones.

If you have all the PSDs for Pack 39, 42 & 47 then yes you can remove the whole bonus folder from that set. To save some memory space with your download list or keep it as a bonus for that set, that up to you. I suggest you don't delete all of them and check if you have the PSDs for those. Since these bonuses are previous packs rewards.
