No, I don't think it is a bad idea long term. I think that the first part of the game season 1 (and 2 for some) is the set up for which LI the MC will try to be with. And then I think s3/4/5 will be where doing things with others will have more long term effects with regards to the ending. There have been no indications that MC is worried about his college fees. To have financial difficulties and not worry about them would go against his whole let's become responsible position, which he seems to be moving towards more and more.
The real ending of BaDIK is that Magnar gets all the girls at the end and MC and Tybalt can do nothing but watch and beat their dicks off.
Threesomes are very rare so it would be one reason to pay.
Not sure MC can help their situation. I'm guessing it involves a lot of money and even if MC would pay off their debts or something their drug bosses would probably hunt them down because they are losing a profit aswell.
If you're asking whether we'll suffer some major negative consequences for buying the threesome, I doubt it. I'm sure there will be some ramifications eventually, but I expect it to be more along the lines of the MC being chided by someone or maybe missing out on an opportunity for lack of funds. I don't expect any major reprecusions.

So far, that scene has no major impact on the story and is just a scene for preference's sake, so I don't think it will mean anything going forwards with regards to those characters, but it does have a small impact on the M&J path.
