Jaye's affection for the MC was defined as early as the Prologue though and it's something that's a part of the story (her even going as far as to punch that girl in the throat for speaking ill of the MC). Both Jaye and Mallory are almost complete opposites in personality and it's a nice contrast that the devs came up with.

I feel she's the better fit and that "special" one for the MC. That's not a knock on Mallory, I've said it many times - if Mallory was a LI in another game, she'd probably be the best LI. Her only fault was that she happened to be in the same game as the Goddess.
It's also the same thing with Triss and Yennefer. Yen probably feels like the right and canon choice, but on most of my saves, I went with Triss. I've felt a stronger connection and more affection to Triss and what she was as a person. Yen is still an amazingly written character, but for me - Triss is simply better.

The distinction about Jaye seems weak to me. If no one was up to MC's standards, it doesn't seem that far off to say that in fact she waited for him. A beautiful 18-19 year old girl.. What she did or didn't do with Tara is irrelevant.
