Yeah, I originally only intended to include the assets and scripts in the patch, but decided that I wanted to make sure absolutely all traces of the save problem were purged after 0.11, so decided to include everything. Iirc it had to do with the new UI. Cosy had to update the Ren'py version which broke the saves since the new UI was incompatible with the old version of Ren'py.
I don't know enough about the technical side of this so I'm not able to answer any follow up questions. But i think this was the reason provided by the developer.
That has nothing to do if a game is VN or KN or sandbox or what else.
If there are to many or major changes in an old script file RenPy can't find that location anymore when loading a save.

If the code is changed in certain ways it'll break saves, especially with a change in the UI. To use your bookmark analogy, the pages in the book have been rewritten, the page numbers changed, the book is written in a different font and you now have to read the book from back to front. Basically the bookmark is in a place that no longer exists.
