On the title screen, or immediately after you load from the title screen? If it's after loading, you could move your save onto a computer for long enough to try loading it and enabling that option, or you could upload your save file alongside your global.rpgsave file here and I could enable the option on your save and upload it back. If it's on the title screen before loading, then it's probably unrelated to the second dungeon, and I'm not really sure what could be done to fix that.

Game started working again after I removed the recent saves from the folder.
But both things happened, sometimes crashing before and others after, the whole game is a little bit laggy but its pretty negligible and doesn't really detract from the experience but I will just skip the second dungeon, I should pick the Unlock Dungeon 2 option right?

Unlock dungeon 3. Unlock dungeon 2 would let you start dungeon 2, not skip it.
