I don't think Ellie shows any sign of being out of signal with MC. Even from starting of their relationship from their office it was pretty clear that MC is incharge and she listen's to him. so don't know what the problem is. She will move with MC not MC with her Family also she is looking for longterm stability that's why she convinces MC to come and meet her family, lost her virginity. She is possessive of MC from her sister's (smantha especially). MC can make her behave nice to Smantha in slutty path too. So I don't seriously see any issues here.

If you want max score in investigation, you need team at full strength. Leona joins The Boys only if you sorted her taxes. But you cant do both her and that Romanian plastic surgeon in same playthrough. You cant have Bimbo Steph (or possible Bimbos Ellie and Lydia) without sorting doctor's files.
