History -> Art, Photography, or Debate. History is a pretty typical classroom for a club to borrow after-hours.
Science -> Robotics, or Game Design

Definitely gaming (chess can be rolled into a gaming club). You could still do a book club, but put it in the school library. That's just a sensible location for a book club. Hard choice for history, but of those... maybe art? Like lewd modeling for artwork opportunities? I think we already have enough lewd photo options in game, and I'm not sure how to make debate perverted.
Of the two science ones, robotics, but maybe a more generic broader name? Mechanics club? You could test a mind control collar in that club, or something... Kylar tries to make a sexbot that looks just like you! Lol. Oh~ could be a chemistry club instead. I'm sure all kinds of weird drugs could be made that's great for lewd content. You could even potentially use the already existing plant system in the chemistry club.

Yes, you can. Every school week if you don't study, you lose 7% of progress. If it drops to -100%, you'll be downgraded in Sunday. You can avoid this with Hipnotic Yearning with Gwylan and keep it at max lvl.

Thanks guys, I just had a hard time keeping up with Bitchey's demands and still study, so it's a relief that it's the max.
I just thought it felt weird that Athl. Swim. Housekeep., etc reached S level whilst Subjects cap at A*

Athletic, swim and housekeeping are skills while school subjects are grades.

It depends on what you want.

The school projects, certain specific requests by NPCs, dates and most other time-sensitive stuff if kept track in the "Journal" tab. Outside of those, you can use the "notes" in the Journal tab to write down what you are working towards at any given time.
