Does anyone have a saved file for 0.17? I do not want to start again and I know 0.16 or older save file don't work

Don't be lazy and start again. It's not as if reaching the content of the current update, while using the skip button, will take you weeks or months.
I cannot skip because all the data are wiped clean by starting from scratch...

Not if you don't delete your RenPy folder with your persistent file on your PC - even if you nuked the old game folder, the separate RenPy folder should still be there with the persistent and the old saves.
Now, there may be an issue if there was a change to the RenPy version (haven't checked), if you used a mod, or if a bunch of dialogue and/or image names have changed. You should still skip things that are the same if the RenPy version is still the same, but those other changes won't register as already played. You can overcome that by making it skip unseen dialogue, which will just take you to the next choice. I personally don't like to do that, but that's what the "just here for the fap" guys do.
I'm replaying something else right now that the Dev added scenes to earlier sections of the VN and made some other changes because of fucking Steam, and while I can skip a lot because the RenPy version is the same, enough changes were made that there are a few scenes that aren't really changed that still have to be played unless I skip unseen dialogue.

Go to settings clik the option "skip unseen text" and there you go you can skip everything

Does anyone know how many reworks left for this game? Since the old saves stopped working, I don't want to play it until all the reworks have been completed.

To answer your question... not many left. But that's entirely up to the dev if there are any other scenes he wants touch up again.
Also, you're confusing two different things. The saves broke because of a renpy version upgrade, not the visual reworks. The saves would have broken no matter what when changing renpy versions. The two most common causes for broken saves is either renpy version changes, or coding reworks. So the devs took this chance to optimize their coding in this last version because the saves were going to break anyway.
The saves will not break if it's just a visual rework such as what is planned for d4b and d6b. This dev often reworks a couple scenes every update, and the saves are just fine. Just read the weekly dev logs and you'll know whether you can expect to rebuild your save. If there's ever a mention of a coding rework or new renpy version, then it's highly likely you'll need to remake your save.

This is a little weird: in replaying Desert Stalker I got to the point where Lord Abrax and Zaton meet. That wasn't the plan because Zaton only came for fuel. Lord Abrax had a plan and wanted Shani to do it. But earlier in the game a bedroom conversation was possible where Shani and the New Zone came up. Zaton could not have known that at the time.....

Yeah, I'm assuming Yuna and Sonmi are similar age. Shani encounters her in the Zone, reading old documents, so I'm assuming she's probably more booksmart, more likely to record her family history. Plus, she has issues moving on from the memory of the catastrophe of her race, unlike Yuna. This makes it more likely for her to keep track of the time to mourn the dead family yearly. That's my speculation anyway.

Shani was supposed to go to the zone as a Stalker trainee. This was always the case and was unrelated to Lord Abrax's plans.

Indeed, but Zaton said 'soon I will receive more information about the new Zone. And that is referring to a moment that happened after that conversation.
I wonder if it is because you have the option to go get the gas, thereby meeting Abarax, or going to see the Queen to get Shani zone quest. I don't remember if both are available at the same time, but if so the game might not have taken into account the sequence the player chooses and it created a continuity error.
