I'm pretty sure that's because of the animations. RPG Maker VX Ace doesn't handle persistent on-screen animations very well. But it usually gets smoother the more you play.

Usually related to a gamepad being plugged in, iirc. If you have one, try unplugging it.

Edit: I unplugged my fight stick and there still is a issue with the game doing the same thing.
