Heck, in the world of fiction, you really need to see her dead body for it to be confirmed (and even that might be retconned). Even if you only see a grave and no body, there is always a chance that she could " return from the dead".

Don't want to edit the Part 1, no problem. Make the Embassy of the country where the accident happened, contact the family saying that new details came to light, either by finding her corpse, or confirming an error on the initial DNA testing on the body that was found between the parents. Close it. Definitively. Just saying it is closed, doesn't do anything.
If that idea doesn't appeal to him, he can come up with another one... it doesn't really matter.

To be honest, I wouldn't be too surprised if Moonbox changed it in the past because of Patreon. I wouldn't know for sure, I've only ever played this game with the patch.

A thread laid down but not picked up isn't a plot hole, it's just a dangling thread. Chekov's gun doesn't actually have to be picked up, it's just something for autists and aspies to hyper focus on in this incest-laden porn game.
Edit: as much as I could go for MC having another post-patch relative to sexpregnate, not like he's lacking for it. It would also require probably too much exposition and lore dump at this point in the story. Maybe in the sequel Grandma's House 2: Sister Ass 1 - Let's Make New Parents.
Edit 2: heck, despite the title of this game, during the making the focus of the story became the slow seduction of Amy with her sister, niece, and even mother (the titular Grandma, no less,) guiding her along and easing her worries and fears so that she can experience canonically mind melting orgasms and wholesome nephew-induced pregnancy .
